The visitors now trail South Africa by 255 runs.
Sri Lanka lost only one wicket in the post-Lunch session, with Dimuth Karunaratne edging a delivery from Kagiso Rabada to the wicketkeeper while attempting to cut a wide ball.
Karunaratne had made a solid start, hitting a couple of boundaries off Marco Jansen, but his innings ended at 20.
Despite the loss, Sri Lanka maintained their momentum.
Nissanka faced a couple of close leg-before appeals, but none were convincing enough for South Africa to review.
Rabada also got one ball to rise sharply, taking an edge off Nissanka’s bat, but it was dropped by David Bedingham at slip.
While Nissanka played cautiously, Chandimal was more aggressive.
He capitalized on Rabada’s wayward lines to hit back-to-back boundaries.
A few overs later, he repeated the same treatment to the pacer.
However, the pair then settled into a more controlled approach in the final minutes before Tea.
Earlier in the day, Sri Lanka had taken an early wicket, with Keshav Maharaj edging to slip.
However, Rabada and Kyle Verreynne countered with aggressive batting, particularly against Sri Lanka’s short-ball attack, hitting several boundaries.
Rabada, anticipating another short ball, was cleaned up by a length delivery from Asitha Fernando.
Verreynne then shifted gears, smashing three sixes in five balls, the final one bringing up his century.
Dane Paterson contributed with a couple of boundaries before his aggressive swipe led to a top-edge and his dismissal, bringing an end to South Africa’s innings.
